The main innovation was radiation. Players can now find radiation filters on ships with hazard level 6 and above. The slightest shock will damage the filter, resulting in a cloud of radioactive particles.
Radioactive particles, in turn, cause damage to organics and electronics, and fire or heat will make the cloud even more dangerous for a short period of time. The cloud expands very slowly, so it can be quickly neutralized with a cooler.
The authors also redesigned the interface, made challenges daily, improved the Javelin class ships and fixed some bugs, including those that caused the game to crash. For a complete list of changes, follow the link.
